I can't really comment on what happens in sandbox, but in main mods don't actively out people's alts, especially if they've requested to remain secret. However, there are always leaks with just about everything on EM and generally alts aren't hard to figure out anyway.
From the little I know of Bebop I imagine he does it partly to troll but hey, you've got more experience with him than I have.

no, i wasn't aware that that was what he was doing. from how he talks in sandbox it sounded like there were large numbers of full alt checks going on for no reason

I've been told by mods before that they can't out alts.
If you can find someone's facebook easily does that mean it should become public knowledge to everyone else, just because it was easy to you?
You realise if a mod goes on someone's profile they can see all the linked accounts? It's not like they have to actively do something, it's literally just there.
It's not exactly hard to create a secret alt that can't be linked to your main anyway.
i don't spend much time in main, so maybe it happens more than i think, but i've never seen a mod other than bopit make comments about knowing peoples' alts, which he makes with alarming frequency in sandbox. i don't think you guys should be using alt checks unless it's relevant to a report or something.
Real talk I don't know if they were cheating or not because I haven't read the thread but after skimming the pastebin there was a way to be 100% certain really easily without having to jump through a bunch of hoops.
